Upgrading to a newer MikroTik version is really easy (e.g. upgrading from RouterOS 2.9.48 to 3.11).

First goto MikroTik's download page ( http://www.mikrotik.com/download.html ), select your system type and download all the packages.
Then ftp to your mikrotik router and upload the packages (the .npk files).
Reboot the router (This will take more time than usual, so be patient)
